NRE website
Anyone able to explain why querying the NRE website for Sunday services
Manchester -> Liverpool doesn't give the 15:07 from Piccadilly (originating
from Scarborough)?

I would guess, from a few quick queries, there is engineering work,
and due to lack of capacity on Chat Moss they're terminating at
Warrington Central instead, which appears to be connected to
Newton-le-Willows by bus, and not at all to Liverpool. Northern
services appear to be terminating at Hunts Cross.
Indeed, this explains all. I'm guessing it's work on Allerton
Interchange, and probably the same reason VT are being dragged via
Earlestown, which is probably the reason for the lack of capacity.

Oddly there is nothing at all about it on NREKB.

It shows (for next Sunday) it arriving in Man Pic at 15:09 and leaving at
15:16.
This of course does not agree with page 70 of FTPE timetable booklet for
North TransPennine. A re-time maybe?

The reason I was querying it for next Sunday was that it didn't list it for
today, although my daughter travelled on it (and it was a train all the
way).

Perhaps the engineering work was planned for this week but cancelled?
VT were certainly dragging via Earlestown, though, or at least they
were yesterday.
There is also the complication at present that a botched Routeing
Guide change has made the CLC route via Warrington Central strictly
speaking not permitted, though no-one within their right mind would
challenge it. This would only be an issue if you started or ended at
a station other than Manchester Stns or Liverpool Stns and thus didn't
use the Direct Train rule.

Angonnamo, TPE set that fare and their route is CLC, barring diversions.
Who sets the routes in the guide?
Not that it matters one jot; unless Avantix ticket machines have a
routeing guide implementation, it's now nigh on impossible to make a
route call on train. The guide is no longer issued on paper to guards, I
understand it is now wholly electronic - which means that those out
there expected to enforce it can't do so. Not that one would want to run
the risk - the maps have changed beyond recognition in the few years
since the guide was published.
Some calls can still be made from reasonability in that in clear-cut
examples the price rule still applies (used that one last month on a
Preston to Darwen ticket; not valid via Chorley on price, Bolton to
Preston is more expensive, Darwen probably has Preston as a common RP
anyway so it's shortest route only.) That was the first time in a long
time that I've called someone as off-route; barring the usual via
Burnley and going via Manchester ones that get picked up a lot.

Which makes it all the more ridiculous! I always thought that was a
fNW-set fare.
